I'm trying to change the name of the Game.exe file to the name of my game, but when I do, then the game doesn't work at all. Is there a file somewhere that Game.exe is reading from? If so, which file, and is it possible to edit it?

I really want to change the Game.exe file because it's been a known problem for some virus scanners to catch this name as a false positive.

Don't just change that, but the .ini too. And if you're messing with a 'comressed/encrypted' file, you'll wanna change that one too. All should have matching names.
