What I meant was a lot simpler than your Scrolls fan script. Items would just disappear from your chest. You see, there's no way an NPC could realize if you've stolen an item or bought it somewhere else or simply got it as a prize or the typical loot. Enforcing such strange game logic in my script seems like totally off or even unfair.
There might be a chance some specific items "get reported" as stolen. Or shopkeepers might notice later on that you kept selling stolen items to them every time you visited their shops. So only the party would get the flag in the worst case scenario.
